Shopify's pricing model is straightforward in principle and slightly tangled in practice. There are three distinct fee buckets, and merchants who do not understand the structure routinely overpay — sometimes by hundreds of dollars a month.

The three fee categories

  1. Plan subscription fees — Monthly charge for using Shopify. Basic ($39), Shopify ($105), Advanced ($399), Plus (custom, starting $2,300+). See Shopify pricing.
  2. Payment processing fees — Per-transaction percentage and per-transaction fixed fee, charged on every sale. Lower with Shopify Payments (1.4–2.9% + 30¢), higher with third-party gateways.
  3. Transaction fees on non-Shopify-Payments gateways — An additional 0.5%–2% Shopify charges on top of your gateway's own fees if you use anything other than Shopify Payments. This is the cost most merchants miss. See Shopify transaction fees.

Other fees to be aware of

  • App subscriptions — Most serious stores run 5–15 apps; typical monthly app spend is $50–300 for small stores, $500+ for larger ones.
  • Theme costs — One-time $0–400 depending on theme choice.
  • Domain costs — $10–20/year if purchased through Shopify; comparable elsewhere.
  • Shopify Shipping — Discounted shipping rates included in your plan; you still pay carriers (USPS, UPS, etc.) but at negotiated rates.
  • Chargeback fees — $15 per chargeback (whether you win or lose). Subscription businesses with poor pre-charge notification get hit here hardest.

How to minimize Shopify fees

  1. Use Shopify Payments — Eliminates the extra transaction fee Shopify charges on third-party gateways. This is the single biggest savings for most merchants.
  2. Upgrade plans only when the math works — Going from Basic to Shopify saves about 0.4% on processing. If you do less than ~$25,000/month in revenue, Basic is fine.
  3. Audit your apps quarterly — Most merchants pay for apps they no longer actively use. A 15-minute review usually saves $50–100/month.
  4. Reduce chargebacks — Especially for subscription stores: clear pre-renewal emails and easy cancel flows cut chargeback fees significantly.
